This study characterizes the nasopharyngeal microbiome of diagnostically confirmed Streptococcus pneumoniae CAP during and three months after infection. We compared the patients nasopharyngeal microbiome to that of matched healthy controls. Microbiome composition was determined by amplification and further sequencing of the V4 region of the16S rRNA gene.
