We sequenced the genomes of twelve species of anole lizards, which have independently converged on suites of adaptive traits. We found no evidence for convergence at specific amino acids; however, genome-wide comparisons revealed that phenotypically convergent species converged in rates of evolution at 17 genes. Our results indicate that molecular convergence may be required at the level of the locus to produce some specific phenotypic outcomes, but that convergence phenotypes are rarely produced by molecular convergence at individual mutations. Furthermore, this offers a powerful approach for identifying the genetic targets of natural selection in populations that are intractable to conventional genetic approaches.
