Standard anatomical brain templates provide a common spatial and coordinate system for visualizing and analyzing neuroimaging data from large cohorts of subjects. Prior common marmoset brain templates and atlases were either based on data from a single individual or lacked core functionalities for neuroimaging analysis. Here, we present novel population-based in vivo standard templates and tools derived from multimodal data from 27 marmosets, including multiple types of T1-weighted (T1w) and T2-weighted (T2w) contrast images, diffusion tensor imaging (DTI) contrasts, as well as large-field-of-view MRI and CT images. We performed multi-atlas labeling of anatomical structures on the new templates and constructed highly accurate tissue-type segmentation maps to facilitate volumetric studies. We developed fully functional brain surface and cortical flat maps to enable 3D visualization and surface-based analysis, which are compatible with most surface analysis tools including FreeSurfer, AFNI/SUMA, and the Connectome Workbench. Analysis of the MRI and CT datasets revealed substantial variation in brain shape, size, and regional volumes of brain structures, highlighting significant individual variability within the common marmoset population. Accordingly, our population-based templates and associated tools provide a versatile analytical platform and standard coordinate system for a wide range of magnetic resonance imaging and connectomics studies in common marmosets. These novel template tools include the third edition of our marmoset brain atlas project, which is publicly available at marmosetbrainmapping.org/v3.html.
