Purpose: Next-generation sequencing (NGS) has revolutionized systems-based analysis of cellular pathways. The goals of this study are to compare NGS-derived GmLHP1OE soybean plants Transcriptomes profiling (RNA-seq) to microarray methods and to evaluate protocols for optimal high-throughput data analysis.Results: RNA-Seq analysis identified 422 differentially expressed genes (DEGs) with >2.0-fold differences in expression in GmLHP1-OE vs. WT plants under non-stress conditions (False discovery rate [FDR] **P < 0.01). Among the 422 DEGs, 253 were significantly upregulated and 169 were significantly downregulated.
