The human pathogen Pneumocystis jirovecii harbors six families of glycoproteins, responsible for surface antigenic variation and belonging to a single gene superfamily. Owing to genomic organization, a single members of family I could be expressed at a time, whereas members of the other families might be simultaneously expressed. We analyzed RNA sequences expressed in several clinical samples, using specific weighted profiles for reads sorting and single nucleotide variants call to estimate the quantity and the diversity of the expressed genes.
