The goal of this study was to investigate possible commensal and opportunistic pathogens in archaeological skeletal remains using shotgun metagenomics. Samples were adult human teeth obtained from five medieval human skeletons from Corsica (AJ25, AJ35, SA28 and MA22), one medieval human skeleton from Tessin (BE133) and one modern age human skeleton from Sardinia (S5). A total of duble-indexed Illumina libraries, which included one library blank (LB1) and two extraction blanks (B103 and B126) were prepared, combined in a pool and sequenced on half a lane of an Illumina HiSeq 4000.
