Hemolymph microbial communities of Magallana hongkongensis, Scylla paramamosain, and Penaeus vannamei were assessed using 16S rRNA gene amplicon sequencing. Hemolymph samples were collected using four different commonly used anticoagulant formulations, stored at appropriate temperatures, and withdrawn at defined time intervals for total DNA extraction. Sequencing data were generated to evaluate the effects of anticoagulant treatments and storage time intervals on hemolymph microbial community composition within each host species. The dataset comprises paired-end sequence reads obtained from multiple biological replicates representing different anticoagulant formulations and storage time intervals. All samples were processed using a consistent sequencing and data-generation workflow to ensure comparability across datasets. The raw sequence reads and sample metadata describing host identity, anticoagulant treatment, and sampling interval are deposited in the Sequence Read Archive.
