<i>Pennisetum sinese</i> is widely used in bioenergy industry and animal husbandry via an aerobic fermentation process. At present, most of the scientists have focused on a specific variety, while there are great differences in chemical characteristics among different varieties, which can affect the fermentation quality. However, the effects of silage bacteriome on different varieties of <i>P. </i><i>sinese</i><i> </i>still largely unexplored. In the present study, we described the sequencing data of 16S rRNA gene (V3-V4 region) of silage microbiome from 12 varieties of <i>P. </i><i>sinese</i><i> </i>(36 samples) using the Illumina HiSeq 2500 (PE250) platform. A total of 2,677,149 raw reads with an average of 71,424 sequences per sample were obtained. The top 10 genera with highest relative abundance accounted for 71.00% of total bacterial sequences. Moreover, we observed 13,816 overall operational taxonomic units (383 per sample) based on nucleotide sequence identity of 97% between reads. The initial data analysis and overview were supplied. The shared data could be applied to assess other silage microorganisms in order to improve the fermentation quality.
