Single soil aggregates provide a wide range of microbial habitat due to their physical stability, complex pore network, and presence of various substrates. We aimed to develop an optimal extraction method for single cell genomics analysis of single soil aggregates by focusing on water-stable isolated from an upland cultivated Acrisol. We performed single-cell genome sequencing of six single individual aggregates and, at the same time, amplicon analysis from the same aggregates.
