To systematically clarify the regulatory patterns of different probiotics on the intestinal flora of Macrobrachium rosenbergii larvae and the flora of aquaculture water, and fill the gap in standardized datasets in this field, this study conducted aquaculture experiments of Macrobrachium rosenbergii larvae under the intervention of three probiotics, namely Lactococcus garvieae, Bacillus subtilis and Clostridium butyricum. The experiment was designed with a control group and three probiotic treatment groups, with three replicate samples in each group, resulting in a total of twelve experimental units. During the key seedling rearing periods (0 d, 10 d, 21 d and 30 d after larval stocking), larval intestinal samples, corresponding aquaculture water samples and intestinal tissue samples were collected respectively. The 16S rDNA high-throughput sequencing technology was employed to determine the flora composition and diversity information of the samples, and the transcriptome sequencing technology was used to obtain the gene expression data of intestinal tissues.Based on the original sequencing data, a comprehensive multi-omics dataset was constructed through standardized procedures including quality control, sequence assembly and filtering, OTU clustering, species annotation, gene function annotation and differential expression analysis. This dataset comprises transcriptome sequencing data filtering tables, transcriptome gene coverage uniformity maps, transcriptome expression level analysis results, 16S species Venn diagrams, 16S community heatmaps, 16S sample information tables, 16S community bar charts and 16S community Circos diagrams. Covering 114 samples from one control group and three probiotic treatment groups, the dataset can clearly reflect the compositional characteristics, diversity differences and dynamic variation rules of the intestinal and water flora of Macrobrachium rosenbergii larvae under the intervention of different probiotics.The dataset established in this study not only provides basic data support for further exploring the interaction mechanism among probiotics, intestinal flora and water flora, as well as screening excellent probiotic strains suitable for the seedling stage of Macrobrachium rosenbergii, but also offers standardized data references for researches related to the application of probiotics in aquatic animals and the microecological regulation of aquaculture water.
