Overrepresentation test of differentially expressed genes from GATA3+ Th2 cell-specific clusters

PANTHER ORA of GATA3+ Th2 cells (Cluster 3 and Cluster 0) using Fisher's exact test on Biological Process annotation dataset and FDR method for multiple testing p-value adjustment. Differentially expressed genes were obtained by using FindAllMarkers function of Seurat on the T cell subset of the integrated single cell RNA sequencing dataset of affected and unaffected dominant dystrophic epidermolysis bullosa and healthy skin. Cluster-specific DEGs were obtained by first annotating each DEG for cluster occurrences using a custom R script, and subsequently filtering genes that have expression on other clusters. Besides enrichment for T cell-related pathways, multiple glycolysis-related terms are enriched only in Cluster 3.
针对GATA3阳性T辅助细胞2型(GATA3+ Th2)(聚类3与聚类0)的PANTHER过代表分析(PANTHER Overrepresentation Analysis, ORA),以费希尔精确检验(Fisher's exact test)分析生物过程(Biological Process)注释数据集,并采用错误发现率(False Discovery Rate, FDR)方法完成多重检验的P值校正。差异表达基因(differentially expressed genes, DEG)通过Seurat的FindAllMarkers函数,从整合了显性营养不良性大疱性表皮松解症受累皮肤、未受累皮肤及健康皮肤的单细胞RNA测序数据集的T细胞亚群中提取得到。聚类特异性差异表达基因的获取流程为:首先通过自定义R脚本为每个差异表达基因标注其聚类出现情况,随后过滤在其他聚类中存在表达的基因。除T细胞相关通路发生富集外,多个糖酵解相关功能术语仅在聚类3中实现富集。
