We have recently published a highly contiguous genome assembly of B. juncea variety Varuna, a quintessential Indian gene pool line and a mega variety. In the present study, multiple parental lines were sequenced on a short-read Illumina platform. The reads were mapped on the Varuna assembly, and single nucleotide polymorphisms (SNPs) were identified. The sequence information was used to mark the physical intervals of all the QTLs identified for multiple agronomic traits. We characterized the nucleotide polymorphisms present in the genes contained in the QTL intervals and identified some of the potential candidate genes.
