This record accompanies the manuscript ‘Integrating single-cell spatial transcriptomics with PAS histology delineates morphology-predicted and orthogonal components in kidney disease’ and contains the final manuscript v27 files together with a curated reproducibility bundle for the SNUSpatial kidney Xenium–PAS study. The bundle includes analysis code, de-identified analysis-ready matrices, derived statistical outputs, Xenium-to-PAS registration files, and supporting figure and table assets. A file manifest and SHA-256 checksums are provided to support integrity checks. Original clinical workbooks, direct identifiers, exact dates, raw whole-slide images, local file paths, private pathology-review crops, and deprecated intermediate outputs are not included. The record metadata are publicly visible, but the files are restricted. Access may be granted to qualified researchers upon reasonable request for non-commercial academic research, subject to institutional review, applicable data-use approval, and agreement not to attempt re-identification.
