In this study, the genome of Microcystis aeruginosa was sequenced and assembled from five microbiological isolates obtained from the El Loto wetland, located in Llanquihue, Chile. High-throughput sequencing followed by de novo assembly facilitated the initial reconstruction of the genome. Subsequently, a reference-based mapping approach was employed, which significantly enhanced and refined the quality of the assembled genome. Functional analysis revealed the presence of genes associated with metabolic processes and environmental stress response, while no virulence or pathogenic genes were detected. This study contributes to the understanding of the genetic and metabolic diversity of M. aeruginosa in Chilean ecosystems, providing essential data for assessing the toxigenic potential of these cyanobacteria and their impact on water quality. The findings are highly relevant for developing monitoring and management strategies aimed at preserving animal, environmental, and human health in aquatic systems.
