We present a peptide nucleic acid (PNA) designer tool and test the performance of a novel M. sativa specific PNA. Our approach to test PNA specificity and efficiency allowed us to explore the rare eukaryotic members of our plant microbiome system by extracting the 18S rRNA sequences with the universal primers 515F-Y and 926R. The PNA designer we present could be helpful to scientists from a variety of fields block unwanted DNA in a large range of microbial systems.
