Breast cancer cells and two metaplastic breast cancer cell lines were used: a widely available, HS578T, and a novel line isolated from a metaplastic breast cancer tumor, BAS. Doxorubicin and paclitaxel resistant derivatives of these metaplastic lines were generated and miR profiling performed. Overall design: Cells were treated with increasing concentrations of drug until they were able to survive and proliferate after a pulse of cytotoxic drug. HS-TX: HS578T cells, 100 nM paclitaxel, 5 days pulse; HS-DOX: HS-578T cells, 100 nM doxorubicin, 3 days pulse; BAS-TX: BAS cells, 20 nM paclitaxe, 3 days pulse; BAS-DOX, BAS cells, 160 nM doxorubicin, 3 days pulse. For the array experiment, RNA isolated from three independent cultures was pooled and used for each condition.
