Sequencing of a large number of strains of E. coli after various editing procedures revealed that CRISPR/Cas9-assisted lambda Red recombineering elevated the percentage of colonies containing unintended mutations from a background of ~7-10% to 26%. These unintended mutations could have phenotypic effects that mask the effects of intended edits.
