No doubt, QTL analysis for desired traits is in progress, but genes covered under the QTL networks are to be validated in population. Moreover, basic information of genome structure will be the prerequisite for such determinants. However, Parallel sequencing in coding and nearby regions of genome are expected to generate informative SNPs which might enable us for early selection of these polymorphic alleles. Such deep sequencing, low pass genome analysis techniques as RNA Seq. in concurrence with on-going QTL analysing programmes and genome assembly improvement, may capture deep sitting SNPs, pointing INDEL/repetitive sequences, which can be matched with genome sequence information using bioinformatic pipelines for data analysis. Information on SNV s generated through such attempts will improve the selection methods which are otherwise affected by the reduced accuracy and intensity of selection due to limited number of progenies available to a particular bull, limiting the evaluation of bull's breeding value and ultimate genetic improvement in buffaloes.Objective of undertaking present study is to develop trait specific SNP database for Murrah buffaloes and to identify Gene networks in relation to important traits
