Intrahepatic cholangiocarcinoma is a malignant tumor with a poor prognosis because of an incomplete understanding of its molecular pathogenesis. Integrated multi-omics data analysis can help to understand the molecular pathogenesis of ICC and identify potential therapeutic targets. Here, we describe the integrated analysis of RNA expression, chromatin accessibility profiling , and histone methylation of ICC cell lines and propose a molecular pathogenesis of ICC . The results of Chip-seq ,gene differential expression analysis and Mnase-seq analysis suggested that ICC have less histone modification than normal cell line in cancer-related gene. And different histone modifying region is enrichment in AP-1 motif. Subsequent analysis showed that histone modification have crosstalk with nucleosome profile , and ICC have lower nucleosome occupancy regions than normal cell line in different expression gene. Furthermore, we found c-jun which is the composition of the AP - 1 play key role in ICC and involved in regulating ICC-related gene through AP-1 binding site. This study is the first report showing the histone profile and nucleosome profiles in ICC implying c-jun may be a key not only target gene in ICC.
