• Premise of the study: Microsatellite primers were developed in Prunus mongolica, a relict flora which endemic in Asian interior arid area, to investigate the genetic diversity, phylogeography, population structure and history dynamic of A. mongolica.• Methods and Results: Fifty-one primer sets which amplified di-, tri-, and tetranucelotide repeats were identified using transcriptome sequencing and bioinformatic screening. Most primers also amplified in A. communis, A. pedunculata, A. persica and A. davidiana.• Conclusions: These results indicate the utility of primers in A. mongolica for future studies of molecular ecology as well as their applicability across the genus.
