Although well-characterized in honeybees and bumblebees, few microbiomes have been studied for stingless bees. To fulfil this important knowledge gap, we sequenced the gut microbiome (16S rRNA V3-V4 and ITS1 rDNA regions) of 23 populations comprising 12 morphotypes of the stingless bees Melipona clade from four Brazilian biomes. The stingless bee Tetragonisca angustula and the honeybee Apis mellifera were also sequenced as outgroups.
