This dataset provides example inputs for testing the MSNeoSeeker proteogenomics pipeline, including: PLC_Aligned.sortedByCoord.out.bam: Aligned paired-end RNA-seq reads (GRCh38) from an ALL patient's sample. PLC_IP_fresh_100M_1.raw, PLC_IP_fresh_100M_2.raw, PLC_IP_fresh_100M_3.raw: LC-MS/MS based immunopeptidome data. fragger.params: MSFragger parameters for immunopeptidome searches. param.txt: MHCBooster settings PSM validation.
