Cell lines were perturbed with compounds at sublethal concentrations, with a focus on antineoplastic drugs. After 24 hours of treatment (as well as 6 hours in some cell lines), cells were harvested and RNASeq performed on a multiplexed platform (PLATEseq). Post-perturbation RNASeq expression signatures were analyzed by cancer-type specific networks using VIPER, to generate post-perturbation protein activity signatures. These protein activity signatures are available here, representing de novo, experimentally-assessed, context specific drug mechanism of action. These signatures were subsequently used to identify drugs predicted to invert Master Regulator signatures of individual tumors (OncoTreat algorithm).
