This Data set includes the eye fluke diversity (Diplostomidae) revealed by dna metabarcoding in two fish species (Eurasian perch and common roach) collected at seven lakes in Estonia ( North-East of Europe). Our data revealed a high degree of heterogeneity with significant differences in parasite communities between host, lakes and sites within lakes., as well a temporal variation. Also, revealed novel associations between parasites species that could also affect the variability of diplostomids communities. .These results indicate that diplostomid communities in temperate lakes are complex and dynamic systems exhibiting both spatial and temporal heterogeneity. They are influenced by various environmental factors and by host-parasite and inter-parasite interactions.
