We conducted an integrative system biology of transcriptome profile analyses during pomegranate (Punica granatum) seed germination and utilized a Weighted Gene Co-expression Network Analysis (WGCNA) to describe the functionality and complexity of the physiological and morphogenetic processes as well as gene expression and metabolic differences during seed germination stages. Seed germination transcriptome yielded 8,311 differentially expressed genes, of which 5,113 and 3,198 was up- and down-regulated, respectively.
