Biopsy is a system for fast, automated selection of the optimal settings for any program with measurable outputs. This is an archive of the first alpha pre-release in which major features were implemented. Documentation and code cleanup, as well as another program implementing Biopsy to optimise *de-novo* transcriptome assembly, will follow shortly.
