To explore the molecular mechanism of gonad development, comparative transcriptome analyses of M. japonicus testes and ovaries were performed. Six mature gonad transcriptome libraries of M. japonicus were constructed and comparatively analyzed. After optimizing the assembly, a total of 273,846,948clean reads were generated from all samples. The percentage of read alignment was higher than 81.8%, and the number of reads with unique positions in the reference genome was greater than 68.01%. Among these sequences,2955 unigenes were upregulated and 4187 unigenes were downregulated. The most abundant transcripts and over-represented items were assigned to gene ontology (GO) terms or Kyoto Encyclopedia of Genes and the Genomes (KEGG) categories for overall unigenes, and differentially expressed unigenes were analyzed in detail. GO analysis showed that the organic cyclic compound biosynthetic process, cytoplasm, cytoplasmic part and catalytic activity pathways were significantly enriched. KEGG enrichment analysis showed that the carbon metabolism, Oxidative phosphorylation and Fatty acid degradation pathways were significantly enriched.
