16S rRNA gene sequencing data from proximal to distal regions of specific pathogen-free mice, and germ-free mice colonized with human or mouse stool. We performed a comprehensive compositional and functional profiling of differences in luminal and mucosal microbiomes along the gastrointestinal tract. Previous studies have been focused on specific regions or were limited by small sample sizes.
