We sequenced and annotated the transcriptome of the endangered cave-dwelling freshwater bivalve Congeria kusceri to investigate its adaptation to the subterranean environment and the impact of seasonal changes on gene expression profiles in multiple tissues. The animals were sampled in the Jama u Predolcu (Croatia) and dissected tissues were immediately placed in RNAlater solution and frozen until RNA extraction. RNA-sequencing was performed on an Illumina NoveSeq platform, with a 2x150bp paired-end sequencing strategy. The de novo assembly process was carried out with Trinity.
