This project aims to investigate the global solution conformations of supercoiled DNA minicircles with opposite polarity using Small Angle X-ray Scattering (SAXS). Building on prior Atomic Force Microscopy (AFM) studies that revealed polarity-dependent structural differences on surfaces, this study will assess whether these conformational features persist in bulk solution under near-physiological conditions. Using synthetic ~300–400 bp DNA minicircles in +SC, −SC, and relaxed topological states, SAXS will quantify structural parameters such as radius of gyration and Dmax, and reconstruct low-resolution 3D models to evaluate size, shape, and compactness. The outcomes will complement AFM data, offering crucial 3D structural insights into how DNA supercoiling polarity affects minicircle architecture, with implications for understanding DNA mechanics and designing synthetic DNA systems.
