It is known that pathogen culture can lead to loss of genetic diversity compared to original clinical samples. We performed whole genome sequencing of Mycobacterium tuberculosis from 39 patients directly from sputum using RNA baits for target enrichment and from MGIT culture. We then compared the amount of within-patient diversity seen depending on DNA source.
