SyFi (SynCom Fingerprinting) is a bioinformatics workflow designed to enhance the identification and quantification of SynCom isolates in complex datasets. It uses bacterial genomes and genomic reads to create a fingerprint of a marker sequence (e.g. 16S rRNA gene) that is built from all possible intragenomic sequence variants. The fingerprints of all SynCom members are subsequently used as a reference for read pseudoalignment, allowing the distinction of SynCom members with highly similar marker sequences in amplicon sequencing data.This bioproject consist of amplicon data that was used to validate SyFi and indicate the increase in accuracy with regard to SynCom isolate identification and quantification. This is an amplicon-sequenced dataset (16S rRNA V3V4 and V5V7 amplicon data) of 44 Arabidopsis, Barley, and Lotus root microbiome samples in which the roots were inoculated with a 447-member SynCom (originally derived from Arabidopsis roots). The validation was assessed by comparison to a shotgun metagenome-sequenced dataset of the same set of 44 samples which can be found under bioproject PRJNA1131994. The genomes and genomic reads of the 447 SynCom isolates can be found under bioprojects PRJNA1138681, PRJNA1139421 (genomes), and PRJNA1131834 (genomic reads).
