The approach of this study was to sequence and analyze the transcriptomes and small RNAomes of a susceptible (cv. Vlaspik) and resistant (PI 197088) cucumber in response to a time course of infection with downy mildew, Pseudoperonospora cubensis. The goal of this study was to identify differentially expressed genes between plant lines and time points that could be contributing to resistance. In parallel (from the same biological samples), small RNA was sequenced in order to identify miRNA loci in cucumber and P. cubensis. The goal was to correlate miRNA expression with changes in the transcriptome. In total, this work produced lists of candidate resistance-associated genes and predicted miRNA loci and targets in cucumber and P. cubensis.
