RNA-seq analysis was performed to identify differentially expressed genes, between Zymoseptoria tritici strains 3D1 and 3D7 and melanin deficient Zymoseptoria melanin regulation (Zmr1) mutants (Δzmr1) in respective backgrounds. RNA was extracted from seven-day-old individual colonies derived from blastospores, grown on yeast malt sucrose agar (YMS, 0.4% w/v yeast extract, 0.4% w/v malt extract, 0.4% w/v sucrose, 1.5% w/v agar) plates. RNA isolated from three independent extractions from each strain (3D1, 3D1Δzmr1, 3D7 and 3D7 Δzmr1) were used for generating Illumina TruSeq mRNA stranded library (including Poly(A) enrichment). RNA-seq was performed on an Illumina HiSeq 2500 using paired end reads at 2 × 101 bp. Comparative transcriptome analyses reveal differentially expressed genes between 3D1 and 3D1Δzmr1 as well as 3D7 and 3D7Δzmr1.
