Ecomorphology influences brain shape evolution in Mustelidae
收藏资源简介:
This repository contains the data and analytical code for my doctoral dissertation examining mustelid brain evolution. Chapter 1: Ecomorphology influences brain shape evolution in Mustelidae Note: This repository is currently private for peer-review purposes. If you are a reviewer, please do not distribute the data until the manuscript is officially published. Manuscript Data Descriptions: Individual Specimen List: All individual specimen in the dataset, including specimen numbers, species names, common names, and species names matching the phylogenetic tree ("TreeName") Shape Coordinates (.dta): 3D geometric morphometric coordinates for each individual specimen, including homologous landmarks, and curve (sliding) and surface semilandmarks Sliding Semilandmarks: Defines which semilandmarks in the shape file are placed along curves Surface Semilandmarks: Defines which semilandmarks in the shape file are belong to patches of semilandmarks placed on either hemisphere Species Data File: Species examined in this study, including common names, tree number on phylogenetic tree, sex, subfamily, locomotor mode, diet, forepaw use, sociality, and species averages of brain and body size measures (skull length, body weight, centroid size, absolute brain volume, brain size relative to body size) Average Shape (.ply): The specimen representing the average mustelid brain shape used to warp meshes Phylogenetic tree (.nex): Pruned tree representing the 20 species examined in this study; tree is based on Law et al. (2018). Analyses: The included R script (Mustelid_Brain_Shape_Code.R) can be used with the data files to replicate the analyses in the manuscript, including general procrustes analysis (GPA), principal component analysis (PCA), phylogenetic signal, phylogenetic PCA, phylogenetically-aligned component analysis (PACA), and phylogenetic least squares (PGLS) regressions. The code contains comments and labels as a guide. Code for visualization is included in each analysis section (e.g., PCA plots, mesh warping, box-and-whisker plots, etc.) Contact & CitationCode Author: Ani HristovaAffiliation: Michigan State UniversityEmail: hristov1@msu.edu
