GSM1979145: WT(Col0) rosette leaves

Seeds were sown on MS media, statified at 4 C for 2-d before being transferred to growth chambers at 22C, following a 16 h photoperiod. At 5 day old seedlings were transferred to soil and rosette leaves collected at 4 weeks.

Sequenced reads were trimmed for adaptor sequence, and filtered for low-quality sequence, then mapped to the tair10 whole genome using bowtie v2.2.0-beta7 and tophat v2.2.0 with the parameters:–b2-sensitive –r 0 –mate-std-dev 100 –g 1 –G .
Transcript abundance was estimated by FPKM (fragment per Kilobase of exon per million fragments mapped) using Cufflinks pipeline (version 2.2.0) and RNAseq data was analysed using Cuffdiff 2.2.0 under default parameters.

本数据集包含3次生物学重复。
实验流程:将种子播种于MS培养基,置于4℃条件下春化2天,随后转移至22℃、16小时光照周期的生长箱中培养。待幼苗生长至5日龄时移栽至土壤,于移栽后4周采集莲座叶样本。

测序reads首先进行接头序列修剪与低质量序列过滤,随后使用Bowtie v2.2.0-beta7与TopHat v2.2.0将质控后的reads比对至TAIR10全基因组,比对参数为:–b2-sensitive –r 0 –mate-std-dev 100 –g 1 –G。
转录本丰度通过FPKM(每百万片段映射数中每千碱基外显子的片段数,Fragment Per Kilobase of exon per Million fragments mapped,FPKM)进行估算,采用Cufflinks流程(版本2.2.0)完成;RNA-seq数据分析使用Cuffdiff 2.2.0,参数为默认设置。

补充文件格式与内容:制表符分隔的文本文件,包含各样本的FPKM值,为Cuffdiff输出结果的一部分。
