In this study, by integrating metabolomics and transcriptomics techniques, we systematically revealed the dynamic correlation network between metabolites and gene expression in the roots, stems and leaves of Houttuynia cordata Thunb. We focused on the tissue-specific synthesis and regulation mechanism of flavonoid compounds, its active medicinal components. Joint mapping of metabolic and transcription data showed that flavonoid biosynthesis pathway, flavonol metabolism and phenylpropane metabolism were significantly enriched, and the expression patterns of key node genes such as chalcone synthetase and flavonoid 3' -hydroxylase were strongly positively correlated with the accumulation of corresponding metabolites.
