The genetic basis of this resistance, including the potential for intra and interspecies transmission. Twenty dairy farm soil Escherichia. coli isolates resistant to a second-generation cephalosporin of less or equal to ten millimetre inhibition zone to cefoxitin thirty microgram were selected for whole-genome sequencing. Sequence analysis: Sequences were quality checked and evaluated using Nullarbor. The genomes were assembled using SPAdes within BioNumerics 7.6 (Applied Maths, Sint-Martens-Latem, Belgium). A range of phenotypes was predicted both within BioNumerics and through Nullarbor (Nullarbor Github: https://github.com/tseemann/nullarbor). Whole-genome Multi-Locus Sequence Typing (wgMLST) was performed in BioNumerics. The BioNumerics of E. coli wgMLST scheme indexes sequence differed for up to 17,380 genes.
