Mapping snoRNA-target RNA interactions in an RNA binding protein-dependent manner with chimeric eCLIP [Ribo_Meth-seq]

To determine potential snoRNA-guided methylation in rRNA and snRNA in mESC, we performed RiboMeth-seq to quantify 2'-O-methylation levels. Overall design: 2'-O-methylation footprint in mouse ESCs was quantified by RiboMeth-seq. To identify modification sites guided by Snord89 and Snord101, we knocked down these snoRNAs with antisense oligonucleotides (ASOs) in differentiated 'induced' neurons and compared RiboMeth-seq data with non-targeting control ASO.
