The top part shows synonymous site divergence (Ks), non-synonymous site divergence (Ka) and divergence estimated using all site types, based on nuclear genes from multiple guppy automosomes (column F, labelled “LG” for linkage group). Ka/Ks values are also shown; most genes have values suggesting selective constraint, although two of the 22 genes (ENSPRET00000002334.1 on LG2, and ENSPRET00000011682 on LG4, appear to be evolving neutrally. Chromosome 2 of the guppy is a fused chromosome, and the genes analysed were from the arm that carries homologues of genes on X. maculatus LG7. The lower part of column Q shows Ks values between M. picta and M. parae, for 7 genes whose sequences were obtained by Pollux et al. (2014 The evolution of the placenta drives a shift in sexual selection in livebearing fish. Nature 513: 233–236. doi: 10.1038/nature13451). The Ks estimates are plotted in Fig 3. (XLSX)
