The second complete mitochondrial genome of Mortierellaceae species Linnemannia amoeboidea (Strain no.: CBS 889.72) was sequenced under the next-generation sequencing paltform. The whole circular assembled genome is 49,702 bp long with a GC content of 20.86%. Gene prediction revealed 14 core protein-coding genes (PCGs), 2 rRNA genes, 26 tRNA genes, 1 rnpB gene and 7 ORFs. Phylogenetic analyses showed that L. amoeboidea is most closely related to Podila verticillata.
