In this study, we performed RNA-seq to seek lncRNAs which changed significantly on expression in RAW264.7 cells before and after vesicular stomatitis virus (VSV) infection. For further investigation, we used iCLIP-seq technologies to identify the exact interaction sites between TDP43 protein and long non-coding RNA malat1 in mouse macrophages. Overall design: Two RNA-Seq experiments were performed in nucleus of RAW264.7 cells infected with or without VSV for 8 hours, then purified RNAs were analyzed using Illumina Xten. iCLIP experiment was performed using anti-TDP43 antibody in RAW264.7 cells infected with or without VSV for 8 hours and then was analyzed by Illumina HiSeq2500 SE50 sequencing.
