AIRE-sensitive genes are marked with low levels of H3K36me3 in mTEClo Nano-ChIP-seq on H3K36me3 was performed as previously described (Adli and Bernstein, 2011) on 5*10^4 purified mTEClo (EpCAM+ UEA-1+ Ly51lo CD80lo) from individual B6 mice. ChIP-seq libraries were prepared with the TruSeq ChIP Sample Preparation Kit (Illumina) and 2x75-bp paired-end reads were sequenced on an Illumina HiSeq 2000 machine.
