This project contains 16S rRNA gene sequencing data from nasopharyngeal samples of 42 children younger than 1 year included in the paper: "Exploring the nasopharyngeal microbiota composition in infants with whooping cough: a test-negative case-control study". This study included 12 confirmed cases of whooping cough (clinical criteria and laboratory confirmation), 21 possible cases of whooping cough (only meeting clinical criteria) 9 and healthy/assymptomatic controls. Sequencing data for negative controls (PBS) is also included. Bacterial DNA was extracted by Nuclisens® EasyMag® (bioMérieux, Marcy-l’Etolie, France) according to manufacturer instructions and the V3-V4 region of the 16S rRNA gene (approximately 465bp in length) was amplified using the degenerate universal bacterial primers 41F (5’- CCTACGGGNGGCWGCAG-3’) and 805R (5’- GACTACHVGGGTATCTAATCC-3’). Next-generation sequencing library was build using 5 ng of total DNA for each sample using Nextera DNA Library Preparation kit (Illumina) according to the manufacturer's instructions and was further sequenced using Illumina MiSeq 2x300 bp reads.
