Sequence variation among antigenic var genes in Plasmodium falciparum drives ineffective host immune responses to malaria. Using long reads, we detect unexpected var polymorphism within 17 parasite clones from a mutation accumulation experiment. Putatively circular DNA from these clones is strongly enriched for var genes, which appear in numerous alleles separated by recombination and indel events.
