The increase of antimicrobial resistances (AMR) is a major concern for the global public health. The antiseptic chlorhexidine (CHX) is a frequently used disinfectant and discussed as possible factor in the emergence of cross-resistances against antibiotics. In our study, we analyzed the oral metagenome of 20 patients who applied two times daily a 0.2% CHX mouthwash for four weeks. Samples from saliva and supragingival plaque were examined before, directly after four weeks and another four weeks after stopping the CHX treatment. We analyzed the changes of the oral microbiota and the prevalence of antibiotic resistance genes (ARGs) in context with the CHX application. We performed paired-end sequencing but due to protection of data privacy, we provide adjusted reads. Paired ends therefore are merged.
