The aim of this study is to evaluate the effect of primer selection and PCR conditions on the estimation of total fungal and AMF community compositions using Illumina MiSeq. We investigated the detection rate of these fungal communities from soil and root samples using AMF-specific and fungal universal primer sets. Additionaly, we compared single and nested PCR, and investigated the community compositions at different taxonomic levels.
