This study applied culture-independent 16S rRNA amplicon sequencing to profile the microbiomes and resistomes of cattle feed, poultry feed, and dry dog food. The ZymoBIOMICs mock microbial community was used for workflow optimization, comparing four DNA extraction kits, nine bead-beating conditions and the use of peptide nucleic acid (PNA) blockers.
