Next generation sequencing (NGS) was performed on 75 fecal samples from cattle to detect and characterize Blastocystis subtypes and investigate intra-host Blastocystis diversity. Blastocystis-specific primers were used to amplify the SSU rRNA gene. Sequences from NGS were compared to Sanger sequences and the results showed the NGS method is more sensitive and is able to identify mixed subtypes within single samples.
