Hyotissa hyotis, a common bivalve inhabitant of tropical and subtropical coastal waters, holds significant ecological and economic importance due to its shell characteristics, rapid growth, and high-quality adductor muscle. However, the lack of high-quality genome has impeded the genetic investigations and artificial breeding of this species. In this study, we provided the first chromosomal-level and haplotype-resolved assemblies for the H. hyotis (2n = 20) by combining HiFi sequencing, Hi-C sequencing, and short-reads RNA-seq data. The haplotype-resolved assembly was 3.39 GB in size, achieving to 20 chromosomes with anchor ratio of 96.69%. The genome size was 1,639.90 and 1,643.23 Mb for haplotype A and B genomes respectively, with the annotated protein-coding genes of 28,720 and 29,003. Through the BUSCO evaluation results, the assembly and annotation results exhibited the completeness value of 94.6 and 94.0 for HapA, while 94.1 and 93.0% for HapB. These high-quality assemblies will provide valuable resource for future functional analysis, evolution and genetic improvement for H. hyotis.
